Dogs and cats often drink out of the toilet bowl with no ill effects. As long as you thoroughly wash the brush (Dawn dish detergent should work), using it is not going to be an issue. If you are still concerned, you can also soak the brush in vinegar or even isopropyl alcohol.

All it needs is a 10 minute soak in either the alcohol, or water/vinegar solution.
