Depending on the metric used to determine number 1, apparently "Wish You Were Here" by Eddie Fisher. Not nearly as good as the later Pink Floyd version.
On the R&B charts either "Mary Jo" by The Four Blazes or "Lawdy Miss Claudy" by Lloyd Price.

Took a bit to find, but "Last Kiss" by Pearl Jam. Never heard it before so I gave it a listen, pretty depressing. For some mood whiplash, it was followed by "Mambo No. 5" by Lou Bega and "Blue (Da Ba Dee)" by Eiffel 65, now those are more what I think of when I think 1999.
